Okay, related to this one, but this is a very different bug, since this isn't just the System theme that has issues, as selecting Dark theme won't change it.
And I can also show you something really odd when that happens when changing the KDE system theme too:

Now that's something new we haven't seen before, because even the regular themes won't switch over.
That is until it's closed and reopened, then it will change again as normal:

The reason this one is different from the other bug, is because the other one could still change the theme, but only the System theme would stay as is.
Steps to reproduce
So here's how to do it:
Use a Linux distribution with KDE Plasma Desktop 6.6.1 installed.
Open Fluxer.
In Look & Feel, set the Fluxer theme to "System" theme.
Change the KDE System Theme from Light Mode to Dark Mode.
Try to change the theme in Fluxer, and nothing will happen, even on actual dark theme.
The changes will only take affect once the app is closed and reopened, just like with #235 .

This was closed in a bulk cleanup before Fluxer V2 without being checked or fixed. It may work now, so it is waiting for someone to confirm whether the bug still happens.
I'm on Bazzite with KDE Plasma 6.5.5, I do not have this issue. Just in case it helps narrow down the cause.
That's interesting, so somewhere between 6.5.5 and 6.6.1 has this issue.
Did you try it with the Day-Night Cycle as well in the Plasma version that has Day-Night Cycle?
Ah interesting. I was not aware that was a feature, so whatever I had was the default, I guess.
Yeah, it's available in System Settings > Day-Night Cycle, and System Settings > Colors & Themes then you toggle that "Switch to Dark Mode at Night" switch.

It's available in Plasma 6.6.1, not sure how far back it's available though.
Just tried toggling it on, then switching themes in fluxer and had no problems. Dunno if I need to like, reboot with the setting enabled or something but I can't do that atm.

Did you also try waiting for the Day-Night Cycle to take effect as well?
Because when it happened to me this time, the theme was changeable, but it required closing and reopening fluxer twice for the System theme to take effect
