It looks like the .desktop file at /usr/share/applications/fluxer.desktop specifies the wrong StartupWMClass. Manually editing it to apply this diff fixes the issue:

Actually, I think this is a packaging issue, not a Fluxer issue. If you're on Arch Linux and using the package from the AUR, the desktop file is provided by the package:
