I can confirm that this is an issue, actual steps to reproduce since the issue template wasn't filled in properly:
Navigate to a server that you administrate and upload a custom emoji, it doesn't matter if it's animated or not.
Open the Emoji menu in the textbox and click on the custom emoji.
Observe that the custom emoji appears for a split second, then disappears again.
The screenshot below shows the end result:
